I've only tried to pick up Dodos with a Pteranodon without much success. I have no troubles with an Argentavis though. I find you have to fly straight at whatever you're trying to pick up (maybe slightly above) and hit right mouse when the bird's beak is level with whatever you are trying to pick up when moving full speed.
